HI Ana,
(1) For the definition of the SoftTissue (depends on the organ of
interest), you would need to find a reference paper with the SoftTissue
(brain, liver,....) properties. As an example, in case of optical imaging,
I gathered a list of papers:
http://wiki.opengatecollaboration.org/index.php/Users_Guide_V7.0:Generating_and_tracking_optical_photons#Bibliography
What you need depends on the physics you are simulating.
(2) When you have a root output file, you can use the TTree::MakeClass
method from ROOT which generates a skeleton class designed to loop over the
entries of a tree from your root file. Some info here:
http://root.cern.ch/download/doc/ROOTUsersGuideHTML/ch12s21.html
and here as well: http://v-cuplov.net/root-analysis/
Hope this helps,
vesna
