Hello
As an answer to part of your questions I suggest you look at some old
messages I got about positron found bla bla bla .. This means some of the
positrons are escaping the source without attenuating in the phantom, so
check to see if the source is well enclosed in a suitably thick
attenuating medium. A few of them should be ok but if you get hundreds of
those messages then you need to check your setup.
Also check if your installation matches exactly with the configurations
for which GATE has been validated !
