Some beam delivery systems are converging and some are diverging.
e.g. for protons, the beam is usually converging before the nozzle, but due to scattering in the nozzle, the beam may diverge after the nozzle exit.
For dedicated nozzle, it sometimes still converge after the nozzle exit....
Depending on your system and if you model the beam from nozzle entrance or from nozzle exit, then you have to choose you beam settings.

Thank you for your reply, I really appreciate it.

My question was mainly related to the specific mac files that are part of the PencilBeamTool - in those files, the setEllipseRotationNorm function is positive. Is there a reason to use a convergent beam in the optimisation process?

I would advise you to set-up a few Phase Space files after the source start in the world, let say right after it and also 20 and 40 or 60 cm further away, to check your beam properties and make sure the beam is converging/diverging the way you set it, with the set energy and energy spread (see example/tutorial above).

The PencilBeamTools you are using are a bit outdated, but if it still works that is great!
