I don't quite understand the question. With GATE you can simulate an acquisition but it doesn't reconstruct images from the data. GATE has several options for saving the output of the simulation, as follows:
1) GATE can create ECAT7 sinogram files if you model an ecat or ecatAccel system, but those sinograms don't have any TOF information. I assume those could be reconstructed with ecat7 tools (Siemens).
2) GATE can create a list mode file (LMF) of singles, which must be processed to generate coincidences. The documentation suggests this can be done with the STIR library, but I've never done this, so I can't help you there. TOF information can be determined from the event time if the code that converts the singles to coincidences supports that function. TOF information would be taken into account during reconstruction if the reconstruction software supports TOF, but that's not a GATE question.
3) GATE can also save the simulation results in ROOT files which store lists of coincidences, with additional information for each event including the times, x-y-z positions, and energies, ans some other stuff. You could extract either list mode or sinogram information from the ROOT file; different reconstruction software may be able to reconstruct either or both formats. List mode data can readily be converted to sinograms with the appropriate software, but not using ROOT as an intermediate step.

So is it true to say: " This timing information (TOF) is then taken into account during the fully 3D reconstruction of the data. And for example:I will convert the list mode to a ROOT format to produce sinograms. "

The time of each single is stored for the coincidences in the root output, so the TOF list mode or sinogram data can be extracted, but it requires writing a root script to convert the root data to the output format you want.
