Hi,

In response to your first question: Yes, it is possible to simulate a cone-beam CT system by using a predefined system, named "scanner", and also shaping the source to form (or construct) a cone-beam x-ray source.

And regarding the second one: Again, yes. The Gate (as a Geant4-based toolkit) allows you to model a micro-CT (animal CT) along with micro-sized objects. This is a big advantage of Gate over other Monte Carlo codes.
