If I understood correctly your output I think you simply have to sum up the dose values you have already obtained. This will give you the dose in your box in Gy, then you need a factor 1e3 for mGy unit. Only one comment: if you look at the first matrix (slice) of your output you have a set of zeros due to the resolution you used in your simulation!
